Fujin, as well as Raijin, never holds any type of animosity towards Squall and co. and most likely vice versa. As Seifer's extremely loyal friend, she is just following his orders without question, which of course includes fighting the group and attempting to hinder them at times. However, when Fujin finally realizes that Seifer is not the same as he was before the whole sorceress fiasco, she and Raijin humbly ask for the group's assistance in returning him to how he was before.
